There are two types of mods here: Steam Workshop mods and regular old downloadable mods you've got to install the old fashioned way from a site like Nexus.

Nothing one can't work around, and perfectly possible to do. While generally not an issue, it does mean you don't quite have the control granted by the NMM. and unless I'm mistaken, auto-uninstalls them if the mod author decides to delete his or her mod from the Workshop. Another issue is that the Workshop auto-updates mods. At least you only have to do this when adding/updating mods from the Workshop, and can work out of the (generally) much more reliable/effective/efficient NMM.
In my case, that usually translates into the following: turning the FXAA injector back on, turning off anisotropic filtering (doesn't do much for me, but eats at performance), and going through my entire (and usually half-off) mod list manually.
While mostly nothing more than a pain in the neck, it does fiddle with some of the graphics settings whenever you bring up the launcher and turn quite a few mods on or off. The main one is that the Workshop uses the Skyrim Launcher to download, install, and update mods.
